We have the same policy in another league we run. Most managers are aware of their prospects and notice when someone grabs one of their prospects. After a while, you also start to get a feel as to who everyone has, at which point I will just drop these prospects from their teams.

A good rule of thumb for these situations:
If it's too good to be true, it probably is. In a deep dynasty w/ prospects basically every player w/ value is owned. You'll want to check milb rosters before all FA wire pickups.
We'll want to have all the minor league rosters listed on one page so an easy CTRL+F search will do the trick.
Addendum: if we go contracts there is no FA wire, only FA bidding. Owners could only add players after winning them via bid.

doesn't including Walks, Avg and OBP kind of off-set one another? Seems too redundant to me...

Not necessarily. Low walks doesn't mean low OBP, low AVG doesn't mean low OBP, high average doesn't mean high OBP, lots of walks doesn't mean high OBP. Certainly, the best players are those than can take a walk and hit for high average but it doesn't skew the ranks as much you would think.

What do you mean by the threshold? If they have not played a major league game, you can not draft them. If they have played a major league game, you can.

Free agent acquisitions/Minor league promotions. Rockey brought this up in the salary discussion. We'd basically have to waste money on people to make room for prospects later on so now it is at the discretion of the manager as to what he wants to spend those spots on.

If a player retires IRL, are you released from his contract, or is that just an assumed risk? I can see the case for and against.

Released from his contract. If Bautista retires tomorrow, the Jays don't have to pay him.

Clarification request:
a minor league player's salary will not count against your cap until he is called up. is this Also true for the years?
Example: You draft Bryce Harper now, but don't call him up until 2013. Would the 6 years of his $1/6 deal not start until 2013?

Yes, similar to the MLB. It is not until a player is called up that his contract kicks in. You have 6 years of team control.

Another clarification request: Is a 1 year contract 1 year to the day, or do we end all year-length contracts at the end of the fantasy season?
Example: I call Bryce Harper up on June 21, 2012. Does that mean that his 6 year contract ends in October 2017 or on June 12, 2018? The same scenario could be used for free agents: I pick up Adam Dunn for $1/2 yrs on August 31, 2012. Do I have him under control for the next year and 1 month, or the next 2 full years?
